Not all layers are included in converting.

I have Acrobat Pro. This works much better. Is there a way to exclude the one in the Browser and replace it with the pro version I have?
I see that if i trying to convert a file to pdf, not all layers are included. But if i choose to save as, and then choose the pro version. Everything is in order.
