With the latest release of Acrobat on 11th December, 2018, this issue has been addressed.
If your product is not already updated, you can manually do so from within the product. Click on the menu Help-> Check for updates.We have provided a preference "Show checkbox" under commenting preference to show the checkbox.

In the latest update of Acrobat DC, we have modernize the commenting experience and at the same time, made it very clean and intuitive to use. As part of that, the checkbox is moved to the right click menu of the comment. Please also note that both the sort and filter options are available for the check mark
We are sorry for the inconvenience caused and will consider adding the check mark by default for future updates of Acrobat DC

In the latest version of Acrobat DC, the preference "Automatically open comment pop up other than notes" is working as expected.
If you still face problems, please enable "Hide comment pop ups when comment list is open". This will not allow pop ups when you work after launching comment app.Regards,

Please check once that the transparency value of the highlight comment is not set to Zero. If it is, then please increase the transparency value in properties of the annot and mark it as default.Regards,

Thanks for Reaching out to us.
The behaviour difference that you are getting with the Good and Not good files is just because of the Link that is created for both these files is differently.
Thus, the cursor icon on hovering on the linked text is appearing differently for both the cases.
Its just the ways these links are created by the respective pdf producer for both these files.To check the actual link location on the View, Go to Edit app -> Click on Links dropdown and select Add/Edit Web or Document Links.

Issue resolved for user by changing the version of Reader to the OS compatible version.

Please update the application to our latest version to avoid any such crashes in future.
Steps:
1. Launch Acrobat
2. Go to Help
3. Click on "Check for Updates..."
4. Install the latest Update.Hope this fixes your issue.

Apologies for the delayed reply.
You can always select the Highlight tool and then click on Color Pallette to select different colors for Highlight.Also, Color Pallete can be dragged and dropped to Quick Tools and accessed without launching comment app.

Steps:
1. Launch Comment App
2. Select Type>Highlight inside Filter Option
3. Select all the highlights you want to change the color of
4. Select any other color from the color palette present in the top toolbar.Regards,

The suggested behaviour is already present in the application in some other form.

You can always use "Collapse all" present under "Options" (Three dots) inside Comment app to collapse all the groups. You need not collapse every single group separately.

Please also let us know, which version of Acrobat you are using and on which platform (eg. Windows 64-bit/MacOS 10.12.x).
In response to the latter part, properties of multiple comments cannot be changed simultaneously as different type of comment possesses different properties.Regards,
